WIP AU TLDR History + slight 3D Spoilers

Riku's story is the same up until roughly halfway through Reverse/Rebrith. When he enters the Third Basement Floor, he is challenged by both Lexaeus and Zexion, who decided to forgo their usual wait-and-see-approach and make a grab for RIku instead of risking to let Sora fall into Marluxia's hands without having a counter ready.

With his connection to King Mickey cut off, Riku finds himself totally outclassed physically and distracted by Zexion's mindgames and illusions and eventually is utterly defeated; losing consciousness and left at the mercy of the two Nobodies. Zexion proceeds to trap him in illusions and confronts him with his actions during the events of the first game as well as forces him to confront Ansem, Seeker of Darkness, who still lurks within Riku's heart.

Under Zexion's instruction, Riku fights the Heartless and ultimately absorbs his Darkness into his own, allowing him a greater amount of control over it. Further, Zexion convinces him that he has lost the right to ever return to his homeworld or is anything like deserving to see Sora and Kairi again, that the only place left for him is with the Organization as they will be able to help him with keeping the Darkness inside him in check, and allow him to not have to think or feel anything, relieving him of his doubts, of the crushing guilt inside him.

Exhausted and with his spirit cracking, Riku agrees, drifting off into the Darkness.

Soon enough he is sent on his first mission to prove his loyalty: to retrieve Naminé from Marluxia's hands.

On his way up to the Thirteenth Floor, he comes across the fallen form of his Replica (who had his heart broken by Naminé as in canon) and finishes him off without any thought or regret before returning to his quest.

He arrives just in time to hear Marluxia gloat about Sora's helplessness and the Replica's fate, choosing that very moment to call out to him and interfere, taking Naminé from the lord of Castle Oblivion and immediately escaping with her through a Corridor of Darkness without so much as looking at Sora.

Even though Sora wants to go after him, he is held up by Marluxia and even though he manages to defeat him with help of Donald and Goofy, before he can so much as turn around he finds himself confronted with Lexaeus. Already exhausted from their previous fights, the trio is almost defeated and saved last minute by King Mickey and DiZ, who take them away from Castle Oblivion and to Yen Sid.

Since their memories are still utterly messed up, Yen Sid decides to send the three of them into the Realm of Sleep, hoping that they will be able to repair their memories through dreams. DiZ, rather put off by this development, leaves the Mysterious Tower and starts to search the worlds for a way to speed up Sora's recovery.


Lexaeus and Zexion proceed to take Riku and Naminé back to The World That Never Was, where Naminé is locked away in a remote part of the castle and Riku kept trapped in more of Zexion's illusions while they force her to manipulate his memory similarly to what she had done to Sora and the Replica, leading to his forgetting Kairi.

Soon after that, Riku is lead to The Round Room/Where Nothing Gathers, re-named to "IV, Shaper of the Dark" and accepted as part of the Organization. While kept somewhat isolated from anyone but Zexion, Lexaeus and Xemnas, Riku is trained in the use of Darkness and control of the Heartless and then frequently sent to remote worlds to ensure them spreading there. At the same time Zexion takes over the Replica project and with that Xion, reprogramming her with Naminé's to also absorb a rather specific part of Riku's memories: his memory of Sora.

As result, while still friends with Roxas, Xion gravitates between the two of them, unknowingly absorbing memories and powers from both.
